We have integrated Sametime into applications using both the Java Toolkit (client) and STLinks Toolkit. It is not easy going when you first do it but it becomes simpler as you understand the pieces (mostly authentication and tokens etc).

As to the integration in the R5 mail template I have to agree that this was nothing more than a hack. Notes 6.5 due out in the middle of the year is apparently going to include proper integration using the Com toolkit (ie. not launching some applet on a remote server).
